How to erase <noscript></noscript>Tag in all File

Hi,
I think the tool is wonderful, but I have a little problem.

If I test my website with an html-validator, for example http://validator.w3.org/ , I get a error message:
document type does not allow element "noscript" here

My questions:
1.) Where can I find the global file, which contains the java-script tracker code? I think, I have only to erase the relevant part.

2.) Does a search engine abort its work on the false <noscript></noscript> tags or not.
